FreeAgent calculates a running estimate of your corporation tax as you go along.
This can be seen by going to "Accounting", "Reports", "Profit and Loss" then on the right hand side choose "Yearly" and "Current Year to Date"
At the bottom you will see your "Estimated Corporation Tax Liability so far"
This is dependent on your FreeAgent being up to date with items explained / allocated correctly.
The payment of corporation tax by your company will be due to HMRC within 9 months after the end of the financial year end.
If you have a longer than 12 month period of account this can be a little different.
